would CO2 injected into the filter canister do any harm to the bacteria inside the filter?

These bacteria needs oxygen to live right?

basically there will be no harm. Yes those bacteria needs O2 to live. CO2 and O2 are indivually independent so there will be enough O2

Why not only have the Co2 introduced after the filter canister phase ? Say a reactor connected to the output of the canister ?

Its a Co2 reactor.
Just connect it to the output of your canister.
The Co2 will also connect to this reactor.
The outflow from the canister will mix the Co2 within this reactor and release into the aquarium.

Internal reactors not that expensive , small one can get for $10 +-.
But one thing bad abt internal ones is take up space in the tank....might opt for external ones instead but more expensive.
